Alarm problems after disconnecting the battery

Hi everyone
I could do with a bit of help.
I took my battery out to charge it last night and now every time I reconnect it the alarm goes off and nothing will stop it, not even the magic button under the dash.
I've looked through all the manuals and FAQs but can't seem to find a solution. I've got the 3rd fob for the alarm system but I don't know if that's anything to do with it.
Anyone got any ideas?

Thanks for the replies.
I've been working away so haven't had a chance to look at the problem.
I'm going to try again today and hopefully either get it sorted or at least find out the alarm manufacturer and get hold of them.
