Title: S4 TII Vs S5 TII

Will the S5 TII ECU plug into the S4 TII loom?
 
What would be the better option to run in an FB? (aprt from Power FC/Microtech et all)

No they are not the same loom,totally different.
S5 are more common ECU\'s to get hold off along with all the other sensors and stuff which again most are different plug connectors compared to S4 ones. You can plug a Apexi PFC into the S5 loom with relative ease and cost but to be honest if you are installing a TII into the FB then ditch the entire harness and go Microtech or similar, probably be cheaper in the long run and more tuneable. Plenty have gone Microtech or similar.

A series 4 turbo II is known as a \'turbo\', the series 5 is a turbo II, you can tell this from the IC.

I saw a thread about you wanting a turbo II engine but fit a T04 or other Turbo, the OEM series 4 turbo gives out less power than the turbo II OEM turbo, BUT the series 4 had lower compression rotors, which is good for safety whilst on boost :)

As Pete suggests though, its a good idea to go standalone if the engine in the car wasn\'t OEM etc, its just easier in the long run than trying to cut around X number of looms to make one work.
